I might be able to help you with that one:

1) create a file .Xmodmap in your home directory and put the following 
text in it:
remove mod2 = Meta_L
remove Control = Control_L
keysym Control_L = Meta_L
keysym Meta_L = Control_L
add mod2 = Meta_L

2) open the Terminal and type:
chmod +x .Xmodmap

3) if you use Apple X11, that's it!! And it should work for any X11 
application.
