Sorry... clearly a bug.  If you can send your project file to, it might help fix this later.

A work-around is to open your project file and edit the file_list area by
hand.  Either use another text editor or open with Wing from the File menu
after you've set the preference to true (by
default, Wing also opens projects opened from the file menu as projects
and not as text files).
